It was just a joke... The father is the guy the she was having an affair with (Jae I think his name was).

Sun didn't have an affair... He was just an English Teacher.
If you remeber back it was Jin who was infertile, & the Island has now cured him of that. Just like Locke & Rose have been healed aswell.
Since they( Sun & Jin) did the monkey wild dance since being on the island (Hurley gave them the thumbs up as they exited the tent after the deed was done...)
That is when Sun fell pregnant, ON THE ISLAND with JIN!

She did have an affair... But whether she got pregnant from it is still unknown.

Considering this is in spoilers yes they had an affair and Jin was sent to kill Jae but didn't...then Jae died from falling out a window onto Jins car
