This may need some tweaking but heres the outline of my theory
Rousseau crashed onto the island with here crew
Rousseau is already pregnant when she arrives on the Island
Ben is the father
Meaning Rousseau and her crew is apart of Dharma how else would her and Ben sleep together before the crash?
The crew caught the sickness and they had to be shot.
Rousseau is loses touch and feeling for Ben when he does not try to cure them and does what happened to Claire and steals her baby. |

I still believe Ben isn't even the real father of Alex which sends your theory down the toilet.
Ben just adopted Alex into his care.
Hopefully During the next season, Danielle will tell Alex how her father died, and this could lead to a Jerry springer like episode when Alex finds out the truth and that Ben lied.

| That if u look at Alex, she looks a bit like Ben and looks like Rouseau and seems t ofit th profile of a daguhter betwee nthe two and I used t obe n here alot but when Season 3 of Lost finished I hadn't been since then but U have returned, I am a long time Lost Boardeer lol |

| I'm guessing that Ben took Alex as his adopted daugther because he could not father a child of his own due to the illness contracted by pregnant women on the island. |
